I actually think I was able to get this to work the way I needed. Both Y1 and Y2 were working independently and responding to their respective endstops, however, if the gantry was too out of square then the feed distance wasn’t high enough to allow which ever side was out of square to find it’s endstop.
To fix that, I just cranked up the feed_scaler to 10.000. Now once one side finds it’s endstop, the other side has plenty of distance to find its endstop. So far that has seemed to work well.
