I am using Repetier-Host and via manual control I can home Z - axis (goes up and I have endstops there)
my x-axis has also endstop and can home
BUT for homing it goes from the side it does NOT have endstop
however it is able to home correctly.
My y-axis is trying to home from the side it does not have endstops but the steppers will not stop and is trying to go beyond 0 point
why it has problem when X-axis is homing without endstop with very little problem?
Make sure the end stops are on the right stepper.

It seems to me that your homing directions for X and Y are wrong. Which firmware are you using? And which board?

I am using SKR board and default firmware. And I am homing via these options in Repetier-Host
I have 5 endstops for 5 steppers

Do the X and Y axes move in the right directions when jogging with ReptierHost?

Yea, but they need to be matched. If your left y endstop is plugged into the right y endstop plug, you’ll have issues.
they move -x to left +x to right and -y towards me +y away from me but from this perspective
maybe i should be looking a it from opposite side, what do you think?
